Run update when connected to Internal or SD?

I have my maps and music on SD, everything else internal. Should I run my updates against the internal memory? I did it one time against the SD card and it wanted to reload all my downloaded voices.

I have my map on sd card. Application on internal. I select the sd card first and it offers (besides voices) mapshare fixes. I switch to internal and get offered the gpsquickfix file.
